I think the best option is to use Xcode 8.2.1 if you use BB 2.2.9 or Xcode 7.2.1 if you use BB 2.2.8 , not latest verssion on Xcode.
If that not work, you should delete modules and let BB to download again and retry.

Apparently, iOS 10.3 isn't supported to be tested with my device using Xcode 8.2.1 or 7.2.1.

    Doesn't help !! Anything else ???

how do you want to test the apps ?
I have also 10.3 and i test all my apps trough Testflight.
Select Generic on Device->Arhive->Upload to App Store
In Itunes Connect ->TestFlight ->Add your account to internal or external testers (the same from your phone)
Download Testflight from AppsStore->Radeem code (a link will be send to your email)->install game trough TestFlight
In that way i test also In-App purchase
Then if you have some problems with your app, Open Xcode 8.3.2->connect your iphone->devices and see if are crash logs there.

Unfortunately, if you update your development device(s) to iOS 10.3 it now requires Xcode 8.3.x and macOS Sierra if you want to test via USB connected device. I've heard a few customers mention some issues with Admob lately, I have nothing to report yet. But we do use Admob through HeyZap and have not seen any issues yet. Will look into it and report back if I find something.

I compromised on the testing method for now. I did want to test it via USB but for that, I will need to update a lot of things.
So as of now, I am using Xcode 8.2.1 and testing it via TestFlight on my 10.3 Device. It worked for me.

Tomorrow I will be updating to Sierra and Xcode 8.3.2 and will try to do testing via USB as you suggested.
